Tottenham boss Harry Redknapp followed Kenny Dalglish's lead in accusing the FA of double standards by appealing against a suspension that threatened to rule Rooney out of the entire Euro 2012 group phase.
Current favourite to replace Fabio Capello as England boss, Redknapp was not alone in believing if Rooney had committed exactly the same offence in the Premier League, and then challenged it, he would probably have been handed an additional match suspension for a "frivolous appeal".
However, the FA have attempted to outline the differences between their own disciplinary system and that of UEFA. Whereas all violent conduct cases result in three-match bans under FA regulations, UEFA only have a one-game automatic tariff, with guidance given to the disciplinary panel to add an additional game or two at their discretion.
It is a point outlined in a lengthy statement released by FA chairman David Bernstein and, although it may frustrate Redknapp, Dalglish and Everton boss David Moyes amongst others, it does not suggest there will be any change to the present position.
"It is important that people understand that amongst the many duties of The FA we have responsibility for the England team and also, separately, to oversee the domestic game's regulatory function," said Bernstein.
"Our philosophy for the national team is clear. We will run this along the same lines and with the same focus and commitment as any football club in this country. Our fans would expect no less. "To achieve this we will fully support our manager and our players. "This is simply what we have sought to achieve in reducing Wayne Rooney's suspension. I am very pleased that we have been successful in this appeal.
"The FA's disciplinary department has stated, from the outset, that the domestic regulatory process is different to that of UEFA's. "In the case of Wayne Rooney we have been well and independently advised and have followed proper UEFA process throughout. "Our management and players respect that domestic disciplinary decisions of he FA are made independently of matters relating to the English national team."
At least Manchester United manager Sir Alex Ferguson is happy. "It is no problem for me," said Ferguson, countering suggestions that he was not interested in the well-being of England's national team. "I am pleased for Wayne Rooney and England. It does give them a better chance."
Moyes bemoans FA's kangaroo court Everton boss David Moyes has criticised the appeals procedure he has had to go through with the Football Association.
Wayne Rooney this week had his three-match ban for being sent off for England in Montenegro reduced to two games by a UEFA appeals panel. The decision, which means Manchester United forward Rooney will be able to play in England's final Euro 2012 group game next summer, is good news as far as Moyes is concerned and he is pleased for the former Toffees player. But the Scot says he has endured a tricky time of it whenever his club have made an appeal to the FA.
"They had the opportunity to appeal and they were right to do so," said Moyes, speaking ahead of Saturday's Premier League trip to Arsenal. "But you should see us when we try to appeal - it's absolute murder. "That disciplinary committee - trying to get anything done, or get it through there is terrible."
Everton had such a case earlier this season when they challenged Jack Rodwell's dismissal in the Merseyside derby defeat to Liverpool. It proved to be successful, with the red card being rescinded, but Moyes has likened his experience of going in front of the FA to facing a "kangaroo court".
He said: "It was right that the decision was overturned, but we didn't get anything back in terms of people saying they had gotten it wrong, and it had contributed to me losing three points. "There was very little said after that, but there seems to be quite a lot being said at the moment."
Asked what improvements he would like to see, Moyes said: "It's not down to me - I've got a hard enough job doing my job here. It's up to the FA. "They should listen to the managers and hear their point of view. "We should be given a fair and open opportunity when situations do arise, and I've got to say, the times that I have been in front them, it's like a kangaroo court - you've got no chance."
Moyes has revealed that Rodwell, who only made his comeback from a rib injury last weekend as a substitute in the 1-0 loss to Stoke, will not feature at the Emirates Stadium due to a hamstring problem he picked up in training on Thursday. Fellow midfield men Leon Osman (hamstring) and Royston Drenthe (foot) will be assessed ahead of kick-off, while Moyes is hopeful that striker Louis Saha will be able to return to action after a thigh injury.
The Toffees go into the game against the fifth-placed Gunners lying 10th in the table after an inconsistent start to the season, and they will be coming up against Mikel Arteta for the first time since his move to the north London outfit on transfer deadline day. Moyes admits his team has missed the creative influence of the likes of Steven Pienaar, sold to Tottenham in January, and Arteta, who he feels has fitted in well at his new club and is "revelling" within their free-flowing system.
The prospects in terms of boosting the ranks at Goodison Park in next month's transfer window are uncertain, with Moyes saying he was unsure whether a deal to bring back one-time loanee Landon Donovan would be possible, and that he did not know where talk of a potential move to re-sign Pienaar on loan was coming from. Everton released details of their accounts for the financial year ending May 31, 2011, which showed their net debt remaining stable at £44.9million, an increase in turnover of 3.7% and an operating loss of £500,000 before player trading.
Moyes has been working within considerable financial constraints and since the period covered by the figures, he has only brought in free transfers or loan players like Drenthe and Denis Stracqualursi, despite selling Arteta, Jermaine Beckford and Ayegbeni Yakubu for a combined total of around £15million.
The manager emphasised he is "not about to start moaning about money" and chairman Bill Kenwright - who has been the target of protests over the past couple of months by a section of Toffees fans who believe he is the main barrier to progress on Everton being sold - has stressed the club is doing everything in its power to back Moyes as the search for a new investor goes on.
Defender Phil Jagielka, meanwhile, says he understands supporters' frustrations at the current predicament. "You see other teams doing so well who finished below us before, so you can see the fans' frustration," Jagielka told the BBC.
"You may think if someone came along and put some investment in that we could maybe kick on. We haven't got any money. "Unfortunately we had to sell to balance the books but hopefully we can bring in a couple in January. "The issue of the ownership of the club has been going on for about six years. "Are we getting new investors or aren't we? The lads don't see anything of the protests, but we read about it in the paper every day."

"You know what, I would have thought both managers would have said 'we can't do anything about it, let's win the Europa League and the Premier League'.
"The more you dwell on it afterwards, there is nothing that can be done about it.
"All they can do is try and win the next competition they are in and it might just make them stronger in the league."

Player-turned-pundit Neville has been outspoken in his assessment of the Blues' deficiencies in recent weeks and Villas-Boas hit out at the ex-defender for a second time after Tuesday night's Champions League win over Valencia. But that minor rant was nothing compared to the furious tirade unleashed by the Chelsea manager on Friday afternoon when Neville's name was brought up again.
In what had until that point been a mild-mannered press conference to preview Chelsea's crunch Barclays Premier League game against Manchester City on Monday night, Villas-Boas struggled to mask his outright contempt for the recent comments made by Neville.
"I'd say this to his face with most pleasure," said Villas-Boas, who watched the televised build-up to Tuesday's match during which he claimed Neville had suggested he would not want to be in the Chelsea dressing room. "What does he know about the Chelsea dressing room? What does Gary Neville know about our dressing room? "How can you imagine what is going on in the Chelsea dressing room? How can you know?
"Have you been here? Do you know where Cobham is? You don't even know how to get here! "You can't speculate and invent on things that are going on, based on assumptions or informants or speculation. Some people can have more or less an idea. But not him. He cannot know. "I'm normally indifferent, not watching on the telly to see what these people say. "But I was watching the television at that moment, and I was gobsmacked."
Chelsea's home defeat to Liverpool almost three weeks ago saw Neville claim defender David Luiz had played like he was being controlled by a 10-year-old using a PlayStation. Villas-Boas said: "You cannot approach a top Brazil central defender saying he's commanded by a kid with a PlayStation. That's ridiculous. "He plays for the team with most (world) titles, so be careful with what you're saying."
Luiz, who cost Chelsea £26.5million from Benfica in January, has been a regular target for criticism, the latest focusing on his last-man challenge on Demba Ba in Saturday's 3-0 win at Newcastle. Villas-Boas said: "Nobody tried to focus on the fact that maybe Demba Ba was offside in the David Luiz challenge. Nobody took that option. "They all wanted to give him the red card straight away.
"(Newcastle boss) Alan Pardew made a big scandal out of this but the guy is offside. "Maybe the linesman should have done his work - and maybe Pardew was lucky! "He even got a free-kick which Ryan Taylor could have scored from, and I got a yellow card and a player suspended. "So maybe, now, I should get the player and the card rescinded, because it was an offside the linesman didn't give.
"And this is the same manager who got a (controversial) penalty at Old Trafford to get a 1-1 making a big scandal out of this. "And then it was 'It got their player (Steven Taylor) injured, because David Luiz wasn't sent off' - come on!"
Neville is the latest big-name pundit to fall foul of Villas-Boas, who has also taken umbrage at criticism from Liverpool legends Alan Hansen and Graeme Souness since his appointment as Chelsea boss. "Most of these people we are speaking about have a direct past related to single clubs, which are their favourite clubs, which in the end brings a likely biased position in their opinion-making," Villas-Boas said.
"Sometimes more, sometimes less, sometimes nothing." The 34-year-old added: "Comic criticism and the lack of in-depth criticism from top ex-professional players, when they take the route to the ridiculous, I think I have a word to say. "When they opt for words as we've been seeing, in the past, I have to be aggressive."
Villas-Boas scoffed at suggestions he was being oversensitive, claiming Manchester City boss Roberto Mancini - who he will pit his wits against in Monday's Barclays Premier League clash - had been just as upset by former Arsenal goalkeeper Jens Lehmann branding his side "boring".
Villas-Boas said: "We've just seen that Mancini reacted to what Lehmann said about City, which was completely out of this world as well. He opted to do that. "I could discharge these people but not when what they say is ridiculous."
