The madrasahs are already independent schools but are still subjected to MOE rules.

The better way is to make national exams handled by independent transparent bodies open to public scrutiny. As it is, the national examination board has rigged the results for many decades according to political priorities. The top students are handpicked and not according to their grades. That's why you will never see their papers.
