According to LKY's memoirs, he didn't cry on TV for Singapore but because "I had let down many people in Malaya, Sabah and Sarawak...By accepting separation, I had failed them. That sense of guilt made me break down. It was my moment of anguish. The deed was done, but I was overwrought at the thought of all the shattered hopes of the millions we had aroused."

As a Malaysian, it's a shame that Malaysia never got the chance to have this great man as a leader. It's a bloody disgrace that the Malay supremacists survive till this very day.

Ah, this is something that I can really answer. I asked the same question when after I read Lee Kuan Yew’s biography and watching the YouTube video. Did Lee Kuan Yew pretended to cry or was it genuine tears (he is a politician after all, and a master strategist as you can conclude from his broadcast on Battle for Merger) ?
Further reading indicated that Lee Kuan Yew did cried, for real, and not just once, but 3 times.
As recorded in PAP’s Chairman biography Dr. Toh Chin Chye, Lee Kuan Yew gave 3 press conferences during the same day. And Kuan Yew was terrible exhausted having not slept over the night (anxiously waiting for the results of the bloodless coup execution). Even though Kuan Yew was recorded crying at the press conference, he subsequently cried as well, on 2 subsequent press conferences throughout the day. And Dr. Toh has to step-in and excuse Kuan Yew from further press conferences.
The Singapore merger with Malaya, (Sabah & Sarawak inclusive) gave the electoral ethnic balance of 40% Malays, 10% indigenous Sabah and Sarawak locals, and also a 50% ethnic mix of non-Malays (such as Chinese, Indians, Portuguese) . This gave a last real chance for non-Malay to win elections to produce policies that gives a Malaysian’s Malaysia (regard less of race, religion, ethnic) mirroring what Singapore has now : a Singapore for all Singaporean regard less of race)
So, Lee’s was building up a support of a coalition that might have the possibility to face off with the then winning coalition Barisan Nasional (led by UMNO). The agenda for Barisan Nasional was to produce a Malay’s Malaysia.
( You can imagine that it was not easy for a Black guy to be USA president, where the status quo is White men as president. It took 100 years before it even happened. No where did the Declaration of Independence says that blacks are less American, but this is the real truth. Its is never really absolutely fair for all. Women didn’t get to vote in America until after the 1940s. Hence, similarly, it would be quite difficult / unacceptable for a winning Malay-led coalition to accept equal standing for other ethnicity. Malaysia would not have happened without Sabah & Sarawak joining along with Singapore) .
Back to Lee’s coalition for a Malaysian Malaysia. Lee and his PAP main members could clearly see that it would take quite some many years to ever win elections in Malaysia. And their promise and duty are for the people of Singapore when they brought Singapore to join Malaysia. But joining Malaysia for the past 3 years has not brought them benefits, rather they received more hurdles in advancing Singapore and to solve the real problem of 15% unemployment.
Kuan Yew was a great leader, and at that point in time, he was the only person who could lead an opposition against Barisan Nasional.
When the opportunity came for a divorce, Lee and his team took it. For the sake of Singapore.

But when Singapore left, the ethnic balance of Malaysia would be 60% Malay, 12% Sabah & Sarawak, and 28% non Malays( Chinese, Indian, etc.) And you can see, that sort of mix would naturally create a Malay’s Malaysia. And so it became.

When Singapore left, it created tremendous disappointment, and would make the remaining non-Malay citizens in Malaysia as 2nd level citizens as it would be impossible to win elections that would create policies for an even opportunity and treatment for all. (60% Malay)

So, Kuan Yew really dashed the hopes of the people he inspired. And there were millions of non-Malays. And they would be leaderless too. ( Do take note that DAP’s founder was Devan Nair who subsequently became the President of Singapore (he left too). So, leaderless they became. )

And Kuan Yew regretted it badly. He chose Singapore, rather than Malaysia. It was painful to him that he had to leave the other millions of non-Malays behind, and that their future would be bleak in a Malay’s Malaysia (so they did).

And henceforth, he put all efforts in making sure Singapore would work out. ( A small island with no hinterland).
You also have to realize that for Singapore to leave, it is the easier path. The PAP was galvanizing a strong coalition which was becoming a threat to UMNO-led Barisan Nasional. And no incumbent is going to lay down waiting for their opponent to crush them. (PAP never give their opponent chances too!) The logical next move from them would likely be putting Kuan Yew and his mates into jail (as the subsequent DAP’s Lim Kit Siang and Karpah Singh was jailed). Lee has to face the decision of remaining with his family (being a responsible dad and husband), being responsible to Singaporean (being a responsible Prime Minister). And the worse case scenario is for Singapore to re-join Malaysia again if things really really failed to work out ( I am sure Kuan Yew, and Dr. Goh would not allow that to happen. But things can turn bad easily such war with Indonesia, a global economic depression, and bad collapse of the British Sterling).
Kuan Yew must have decided it is better to have Singapore grind it out alone, and still get to live freely with his family. There is really no incentive to sacrifice his career and family for Malaysian.
And anyway, I think anyone who asked this question is asking a good question. It shows that they are really thinking. So, keep it up.
